The screen shot tool will capture the top window, not the current window as it should.
You can reproduce this by having a window always be on top (Winamp for example), but be working on another window. The screen shot tool will take a picture of winamp instead of the focused window.
Not very useful.
Yes I could select entire screen and then crop it, but then this is a bit of a pain. Oh, I could be really pedantic and say that 'Entire Screen' is misnamed since it captures the entire desktop (i.e. gets all the area from multiple monitors).

Another cool feature for the screenshot tool would be the ability to use a previously saved image (or be able to paste an image via the clipboard).
We use FogBugz to track hardware products as well as software and sometimes we need to take a picture of a problem with a digital camera. Of course we can attach the saved images to each case manually but the tool would make it so much easier with the added ability to crop and highlight.
Thanks for bringing this up. This has affected me for years now, and drives me nuts (I have to close my main software in order to use the screen shot tool).
One way to reproduce it is with the GoldMine software. When a GoldMine alarm goes off, the screen shot tool always grabs the alarm screen, not the app with focus...
